When a child leaves school - can I remove her bus information from her record or do I have to go into "bus routes" to delete her from the bus stop?

If I do delete the student's info from bus routes - will any record remain for reference - in case the child returns and I 'll want to know which bus/bus stop she was at?

If you delete it, it will not remain for reference. You can set the bus route report should now show students that left.

But it is best to just delete and in the rare case the students returns to this school you will figure out where to put the stop.

In bus route if you need the stop number for the other children to update. If you don't have stop numbers you can delete by the childs record.
