Can the Auto-contract be tied to the dates listed in Periods?

So that if a student is only here part of the year, the auto-contract will only create charges for the time he is here?

No. You would need to update the date in the contract tab manually.

where is the date in the contract tab? Each of the charges have start dates and end dates. If the start date of a charge is after the end date of the student on a period, why can' t the auto-contract feature know not to add charges for dates that the student is not here?

Not really. For example for camp alot of schools make the auto contract to charge a month or two before the students come.

Added. You will need to check off UseStudentDate in Auto Contract.

The problem will be if a period doesn't start on teh 1st of the month, teh contract won't charge for that month. i.e. if yeshive will start 9/02/15 and conracts will pull in the date as 9/2/15 if its set as a monthly charge it won't charge for that month. Maybe this should be changed that contracts should charge for a month that the child is even for one day, or there should be two types of monthly charges options.

Exactly. That why this is only if you select the option. By default this wouldn't happen.
